To open up new areas and to advance the plot, you have to make your restaurant more popular/improve its rank in two ways: Note that the characters can only eat so much per day and that things like Pasta will fill you up faster than tea/coffee. Your characters get that, and level up, by eating the food you make. Speaking of making food, you are only given a few resipies throughout the game. While you do get some money for fighting these enemies, you get more by opening your shop and selling the food you make. You go out to various dungeons, pick up ingredeants that are native to the area, and kill animals/enemies (in random battles or bosses) for various ingredients that you use to cook food (Killing boors is likely to get you pork). Think Recettear with more traditional JRPG gameplay (3 person party, normal equipment, and turn-based) and focused on food instead of general shop items.
